The Yorkshire Wildlife Trust says they worked hard to ensure the application for a visitor centre compiled with local and national policy.
Plans were put forward for a £900,000 pound centre at Spurn Point.
They say today's decision is disappointing and that they will appeal against it.
The East Riding of Yorkshire Council says it was refused because of a flood risk and also because of its visual impact.

Environmental charity raises concern about impact of Brexit

An East Yorkshire representative of the Sea Watch Foundation says he fears exiting the EU could threaten one of the largest planned Special Areas of Conservation in the UK.
The site is being proposed to protect harbour porpoise (pictured) off the Southern North Sea across the Dogger Bank.
Robin Petch, from Sea Watch, says these areas were driven by EU legislation and he now wants assurances that the government will continue to support and maintain such areas.

The Department for Environment, Food and Rural Affairs says no timescale is set for a government decision on these proposed sites.
It adds that the current level of protection is high and enforced by law.

An investigation is continuing into what caused a helicopter crash in East Yorkshire.
Five men were seriously injured after it came down at Breighton Airfield near Howden at the end of a weekend event.
The Air Accident Investigation Branch is now examining the circumstances that led to the crash.
Edmund, Britain's number one player in the tie, beat Serbia's Dusan Lajovic in straight sets in Belgrade on Sunday in only his second Davis Cup appearance.
The first had been memorable. The 21-year-old allowed David Goffin only four games in the opening two sets of the first rubber of last year's final in Ghent.
The next three sets went convincingly Belgium's way as Edmund started cramping, but his forehand left quite an impression on the Belgian.
Fiona Southwell killing: Humberside police appeal for witnesses
A 21-year-old man remains in police custody and is being questioned about Ms Southwell's death.
Meanwhile, detectives say they'd like to speak to anyone using the old railway track between Hull and Hornsea between 07:00 and 19:00 on Friday 15 July.

However, those against it are concerned about the flood risk and the impact on surrounding villages.

Yorkshire Wildlife Trust wanted it built as they believed it would benefit the area.
